Four thousand years before Tales of Symphonia starts, Kratos traveled as the only human companion of Mithos Yggdrasill along with Mithos' sister, Martel and Yuan to help put a stop to the Kharlan War. Mithos formed pacts with all the Summon Spirits, but the one with Origin, the King of Summon Spirits, was formed through a seal in Kratos to prevent anyone from obtaining Origin's power. Mithos directed Origin in creating the Eternal Sword, which he then used to split the world into two parts – Sylvarant and Tethe'alla.Following the war's end, Martel was killed. Mithos went crazy with depression and thought that she wanted a world in which everyone was the same, instead of a world that ended discrimination. He established the order of Cruxis, and Kratos, along with Yuan became its first angels with him. Kratos was only a human at the time, and unlike the half-elves Yuan and Mithos, had no eleven blood. He was forced to eat Aionis, a magic rock, so he could become a Seraph and use magic as well. Mithos founded the Church of Martel as well as the Desian organization to aid him.
Kratos left Derris-Kharlan and went to Sylvarant, where he met a human test subject in the Angelus Project named Anna. They fell in love, and Kratos began to realize that Mithos' world of lifeless beings was not the best way to reunite the two worlds. In his search for a way for a human to wield the Eternal Sword, Cruxis constantly pursued the two. They still kept running, even after their son Lloyd was born, until they were caught by one of the five Grand Cardinals, Kvar. Anna's Exsphere was then removed and she turned into a monster. Anna, in a mindless state, attacked baby Lloyd, but Noishe, Kratos' animal companion, protected him. Anna came to her senses for a short period of time and pleaded for Kratos to kill her. He hesitated greatly and could not bring himself to do it. Anna lost control again, leaving Kratos in complete desperation to save his son...so he killed her. Kvar attacked shortly after and made Lloyd, Noishe and Anna's Exsphere fall off the cliff they were all standing on. After fighting Kvar off, Kratos looked for any signs of his son, but only found Desian corpses that were half eaten by monsters. He lost all meaning to his life, and returned to Mithos, believing that he'd reunite the worlds shortly after Martel was revived.
Years later, Mithos assigns Kratos to keep an eye on Colette, the current Chosen of Mana and to make sure she fulfills her duty as Chosen. This is where Kratos enters the game, saving Lloyd, Colette and Genis from the "Desians". He is willing to protect the Chosen as a mercenary as long as he gets paid, and is accepted. When he goes to Dirk's house for Colette to see Lloyd, he notices Anna's grave and realizes that Lloyd is his son.
Kratos reveals his true identity as a Seraph of Cruxis at the Tower of Salvation, meaning he has betrayed the party. They battle him, but then are interrupted by Mithos, who nearly kills the party.
Kratos appears to the party a couple of other times, becoming more and more mysterious to them each time. He was supposed to be an enemy, but he kept giving them hints and advice regardless. When the Great Tree starts to go crazy, Kratos rejoins the party temporarily to aid them in destroying the tree against Mithos' orders. Kratos reappears at the Tower of Salvation where he admits to Lloyd that he was Mithos' companion four thousand years ago, with a battle following shortly after the conversation.
Lloyd is surprised by a meeting with Kratos arranged by Yuan at Altessa's house, where he learns that Kratos is his father. Yuan threatens to kill Lloyd if Kratos does not release the seal with Origin, but Kratos is apathetic until Lloyd fails at his attempt to attack Yuan. Kratos shields Lloyd from a fatal blow from Mithos with his body, and is knocked unconscious. Mithos then takes Kratos away.
Kratos will talk to Lloyd in Flanoir if Lloyd turns down all the offers his friends give him. Here Kratos explains the story of his tragic past. Lloyd listens and then wants to talk about Origin's seal. The seal cannot be released without Kratos losing his life due to the mana leaving his body. Lloyd pleads to find another way, but Kratos simply says there are things he must finish before he can fight alongside his son.
Lloyd finds out the only way he can reunite the worlds is by wielding the Eternal Sword, in which he needs a pact with Origin. Lloyd is forced to face Kratos in a one on one duel, and defeats his father. Kratos releases Origin's seal, but does not die because Yuan comes and gives him some of his own mana to save his life. Kratos says that he has failed to die once again, and Lloyd gets angry with his father for saying something stupid like that. Kratos realizes that Lloyd is right, and accepts his son's forgiveness.
Kratos stays at Dirk's house after the battle with Lloyd, too wounded to aid him in the soon-to-come battle with Mithos. He arrives in time to save all of Lloyd's companions from the suicidal situations they put themselves in, in order to make sure Lloyd makes it to Mithos. Kratos then aids his son and his companions in the final battle with Mithos, defeating him.
Once he is defeated, Kratos tells Lloyd that he is going to return to Derris-Kharlan and dispose Cruxis' supply of Exspheres into space. He uses the remains of the Tower of Salvation to return to Derris-Kharlan, saying his final words to Lloyd,
